The Turtles find out about the Technodrome and try to find it. Splinter finds the Technodrome and ends up getting kidnapped by Schredder. When the Turtles find the Technodrome, Shredder tells the Turtles who is responsible for covering them in the ooze that mutated them.

A scientist named Baxter Stockman has created a robot meant for hunting rats, called Mouser. Shredder mass produces the robot and programs them to hunt the biggest rat in New York - Splinter. Shredder wants Baxter dead because he knows too much. Michaelangelo finds out about Krang.

The Turtles take over what's left of Baxter Stockman's equipment, to help them track Shredder and the Technodrome and create the turtle Van. Shredder opens a portal to Dimension X in hopes to obtain new weapons. Instead, The Nutrinos - three teenage hot-rodders, and two of Krang's militant Stone Warriors, General Traag and one soldier, come through.

Shredder creates a retro-mutagen gun that can undo any mutation and dares the Turtles to come get it. As Donatello tries to create a fuel source for the vehicle that The Nutrinos left behind, Splinter and the Turtles eventually make their way to the Technodrome just in time to discover Krang in his new body.

The Shredder opens a pizza parlor "Weird Pizza" in his latest scheme to catch the turtles. He intends to place a homing device disguised as an anchovy on a pizza, then as soon as the turtles call in with their order and the pizza is delivered, he will send an army of Foot Soldiers into their lair. All he needs is a delivery boy and he ends up hiring the most unlikely candidate: Michaelangelo. This hip turtle is looking for a job so he can buy a new belly board. Not knowing he's really working for Shredder, he jumps into action, and "borrows" the Nutrino Starcruiser. Things go further awry with the Rat King added to the mix.

The Teenage Mutant Ninja Turtles are looking for some excitment. They soon find it when hoods start robbing fancy stores but only steal cufflinks! The turtles decide to investigate this and the only way to do so is to go as undercover crooks. After putting a competing gang "on ice", the turtles get the scoop on the cufflinks and learn which cufflink they really want which is a high explosive and so the turtles must keep the hoods, and Shredder, Rocksteady, and Bebop away from it.
